Let me be clear: I love the Metal Gear series, I think the games are hugely enjoyable. However, what you're describing here is exactly why I find the false pretense of "realism" so insulting. It's Kojima wanting to have it both ways, and cramming unkillable genetic supermen, psychic human/insect hybrids and electrokinetic bullshit into a game where you have to perform surgery on yourself to remove bullets after you get shot. I wish they would pick one or the other. But getting back to my earlier point...there's a kid I used to know who told me that he submitted a high school paper on the nuclear arms race based solely on "information" presented in the first MGS game, and he got an A for it. No offense meant, but if that sort of thing bothers you then I don't know how you deal with things that are "based on a true story". Again, taking it way too seriously. It's fiction that draws off some real life stuff. It's done all the time. No, fiction is condensing or combining some people or events when adapting "based on a true story" things to the screen or page for purposes such as fitting into a set running time, protecting the privacy of those involved, or heightening the emotional impact of an event. Saying "the Cold War was a lie created by a small handful of people who manipulated governments to hide a few billion dollars" goes a little bit beyond narrative liberty or even fiction, into the realm of full-blown fantasy.
But anyway, it isn't even as much that stuff by itself that bugs me about the MGS games...it's the highly selective approach that they take to realism. If you want to have a game where the player has to mix medicine from forest mushrooms, then great; but don't then have people deflecting bullets with swords or shooting lightning bolts from their groin in the same game.

Not trying to refute, honestly. Don't care enough to bother. Just telling you that I'm definitely of the belief that you're taking it too seriously. I'll leave any debating up to Snake; I'm sure he'll give a good show.
